PHIRE (Phage In Silico Regulatory Elements)
The PHIRE program, a standalone program in Visual Basic, performs an algorithmic string-based search on bacteriophage genome sequences, discovering and extracting blocks displaying sequence similarity, corresponding to conserved regulatory elements contained within these genomes in a systematic manner, without any prior experimental or predictive knowledge

PSORTdb database
PSORTdb (part of the PSORT family) is a database of protein subcellular localizations (SCL) for bacteria that contains both information determined through laboratory experimentation (ePSORTdb dataset) and computational predictions (cPSORTdb dataset) - Brinkman Laboratory, Simon Fraser University

PathPort : The Pathogen Portal Web Project
The PathPort project at VBI has implemented a number of web-services that provide the core data access and analysis tools capabilities for the system - cross-database search - Virginia Bioinformatics Institute

Pathogen Modeling Program (PMP)
The PMP is a package of models that can be used to predict the growth and inactivation of foodborne bacteria, primarily pathogens, under various environmental conditions. These predictions are specific to certain bacterial strains and environments (e.g., culture media or food) that were used to generate the models - USDA Agriculutral Research Service (downloadable software)

Phydbac
Phydbac is a web interactive resource based on phylogenomic profiling, designed to help microbiologists to annotate bacterial proteins. Phylogenomic annotation is based on the assumption that functionally linked protein-coding genes must evolve in a coordinated manner. Phydbac allows the dynamic construction of phylogenomic profiles of protein sequences of interest, using an ORF database derived from 71 bacterial and archebacterial (non-redundant) species, and the interactive display of these profiles.

RBSfinder
this is a Perl script that implements an algorithm to find ribosome binding sites for genes in bacterial and archaeal genomes. It is normally run as a post-processor to the Glimmer gene finder or to other prokaryotic gene finders
